In short, the problem is caused by design issues in Windows that are very easy to solve – you either need to give an app the attention it needs, or you need to configure it to stop notifying you every time it requires your attention.
However, this scenario is more common with Windows 8 and previous versions. While this can be simply rectified by closing the notification message each time it pops up, a more permanent solution would be to customize notifications not to display at all. For instance, when Windows Defender notifies you about a potential hazard, it will display a small dot on its regular icon which will allow you to know that the app needs your attention.
